I got a couple cans of that gunk out and completely drained and backflushed both carbs completely until it started running out of the vent hose. After this, I drained the carbs again of everything that was in them, took the rubber boots off the top and inspected inside the carbs.
On the left side of the engine (front carb, I've never taken a look inside a bike carb before) there were 3 of what I'm assuming are the jets? The first closest to the outside of the bike (I'm hoping is the idle jet?) had some crap around it. I sprayed them all very well, backflushed and sprayed again, and did the same to the other side for the rears, but they weren't dirty.
I also got my wires and plug connectors in tonight, and all I can say is WOW. I thought I had a good spark before......now I know what a good spark is. It was shooting inches to the plug when I pulled the boot off, and BRIGHT blue thick spark. Before, just taking it a couple cm's off the plug and it would stop shooting across and it was always a pale blue. Deff got a super strong spark going there now, much more so than before. Anyone who is still running the stock wires should change them for sure!
In either case, I had a little trouble again getting the front cylinder to fire up once I got everything assembled. Took a while for the rear too, I'm assuming since both carbs had to refill with fuel, but eventually the rear caught and started going, and I started pulling the drain on the front carb with the bike running and VERY LITTLE fuel came out, then none would come. I waited and waited, still nothing. I screwed the drain plug back in the front carb, gave a couple twists of the throttle, and it stared to pop finally, so I pulled the drain plug on the front carb again and low and behold fuel started coming smoothly out again. I tightened it back up, and the front cylinder caught and started going. After keeping it at a high idle for a while to burn that gunk and crap out, I dropped the idle back down to 1100, set both air/fuel screws to 3.5 turns out, and took it to work tonight.
So far, no problems tonight. *fingers crossed* it'll stay that way hopefully! If this happens again, I'm just gonna say screw it, and pull the carbs. I think I've tried everything I can with them on the bike.
I'm wondering if I can find jets and air filters to do an air shave locally though without ordering them from the net. I live in a small town, and it's a bit of a drive to a couple larger cities, but somewhere should be able to get the filters. It's the jets I'm worried about.

No, I haven't gotten a chance to get the inline filters yet. I work very long hours for 1/2 the week, literally only getting enough of a break to catch a couple hours of sleep then back to work.
By pilot screw I'm guessing you mean that air/fuel screw? My front is set to 2 turns out, rear 3.5. I had both set a 3.5 to stop the popping from the degoating/drilling the baffles, but I thought maybe that was making the idle too rich in the front cylinder so I turned it to 2.
I've done some reading, it seems the front cylinder on our bikes is the reference for syncing, so it won't do much good to sync them from what I gather. I found a couple posts I never found before suggesting to use some gunkout up through the drain plugs to flood the float chambers from the bottom out through the top of the carb. Might be a good idea?

Probably carburetor rebuild and sync eh? What would cause this only at idle to be running too rich?
Could this, by chance, be the front carb being out of sync???? I'm not exactly sure about that syncing business.

The first thing I did when this problem rawred its head was pull the tank and clean it out along with the petcock. Both were clean as a whistle. Replaced all the vacuum (lines and caps) and fuel lines as well.
I think those inline filters are a good idea. What are the best to get? I've seen a couple posts of people using some universal fuel filters
What I meant by if this problem comes back, that maybe whatever I think I flushed out simply allowed the float to move properly again and never actually flushed out. It might need to be completely pulled apart and cleaned out, time will tell. I'll be at work for a longgggggggg while still, then another drive home. Looks like rain tomorrow sadly, so probably won't be able to cruise tomorrow.

Glad to hear you got her running, debris in the float valve can be a bitch!!!
Removing the carbs and cleaning them will not keep out debris, ask FlaRider..
As with him I will suggest removing and flushing the tank, replace or rebuild the fuel petcock assy, fuel lines and install in-line filters.
Most debris comes from crud in the tank, decaying petcock seals and fuel lines.

For the wire, I bought this. I hope it's ok:
I do have some new info on this. Since I couldn't get wires tonight and the bike was shocking me through the insulation somehow, I wrapped each one in a good amount of electrical tape and put tried again. No change for better or worse. I got frustrated and started putting the bike back together. As a last ditch effort, I threw a piece of tubing on the front cylinder's carb drain plug, and loosened the drain screw, a large amount of clean looking fuel (what I drained it into wasn't perfectly clean) came out. For S&giggles, I started the bike with the drain plug open to see how/if fuel was flowing evenly out. Once it started flowing again, the bike started to pop and misfire, so I closed the drain valve and about 5 seconds later, the front cylinders started firing perfect! I ended up turning the front idle/fuel screw in all the way and backing it out 2 full turns and left it alone. I've still got the rear at about 3.15 turns out due to popping at anything less from de-goating/drilling the baffles.
To be sure, I pulled the front wires off the plugs one at a time, and each time the bike would stutter. I checked all 4 cylinders, ALL were firing. So, something stuck inside the float perhaps? Wires will be here Friday, I'll put them on to be sure, but right now I'm sure this is a carb issue. I took the bike to work, and drove for probably 2 solid hours and left it idling in my garage with NO problems after this. Maybe it's fixed? I noticed when I was having this problem, I would look at the right exhaust and it would have greyish exhaust smoke coming out of the pipe and it smelt VERY RICH like pure unburnt gas. Now that it's running, the smoke has gone completely away, and it burns clean like the other side.
If it comes back, I'm guessing I'm going to have to pull the carbs and clean them I've never done carbs before. I like F/I haha. I figure if I do end up having to pull the carbs, I'm rejetting and ear shaving at the same time. I'll just have to drive the bike for a while to see if this problem comes back.
What I can't figure out though is why the bike would seem to run fine them randomly have this problem, with what seems to be, a stuck float? Then, it would seem to run fine again after sitting a while. I guess maybe something was sticking in there or causing it to stick and would move around maybe? I hope it flushed out, but I don't know for sure. I really am dreading having to remove and rebuild the carbs if it comes back but I fear if it does that's my only real option left.
