Still having popping and backfiring issues

So I rode a little bit last year when I got the bike back together and just put up with some of the popping and backfiring. But when I was pulling things apart to replace the R/R I happened to notice that the rear carb boot didn't look right. Upon closer inspection it was definitely not on right or lined up right. So that explains the issues I had been having.

So I got the carbs off and back on with the boot lined up, and most of the backfiring seems to be gone, but I noticed something different. I honestly don't know if it's new or if I just never noticed it before. With the bike running, if I hold the throttle at around 3k or 4k rpm (doesn't seem to matter as long as it's constant) I get the occasional popping or backfiring. Both cylinders seem to do it, but the rear more often than the front.

I don't seem to have any vacuum leaks that I can find. Is this a Seafoam problem or should I start looking elsewhere. I just want to finally ride this bike just once without backfiring. Any ideas or help is appreciated.

*edit* I should note that it's a real low level popping and not real loud or noticeable.

You have air getting into the exhaust. Check your pipes at the manifold to see if you need new gaskets. Burn a cigarette or a stick of incense and hold it near the pipes and if the smoke moves you have a leak.
