Rectifier harness burnt up...

I have an '04 VN750 38k. Last year when I got the bike it needed a lot of work which I did all of. Among those things were new stator, new regulater/rectifier, and new rectifier harness. I had some hot start issues and installed an AGM Duracell battery which seemed to fix that. My problem is today I rode for about 120 miles with no problems. Bike has run good for about a year now. It died in my driveway and the battery was dead. I found that two of the bottom yellow wires were burnt out of the rectifier harness and some of the wires were melted together. Will replacing the harness fix my issue or do you fell I have other issues that caused this? I have ordered a new harness replacement, are there reasons this may have happened or is this common?

Maybe a good idea to check out the stator, since that's where the yellow wires come from. If all is well there look into replacing the stock RR with a mosfet.
